- Add --reload-dir navi --port 8000 to run command

- Structure: add memory/, workers/, tools/ (user), manuals/, docs/
- Profiles: correct tool list (all profiles share same full toolset),
  add planning/temperature columns
- Extension: document user tool format in tools/ without registry edit
- Add config section with link to docs/config.md
